Is there an easy way to compare just columns within a file? For instance, I would just like to compare column 12 thru column 25 in file A with column 20 thru 33 in file B

You can get close to this by setting columns to ignore, but the settings are the same for the left and right file, so it probably won't work well when the columns are different between the two files.
To ignore columns in the File Viewer, select Tools|Edit Current Rules, then click New in the Unimportant Text section to specify them. After you close the File Comparison Rules dialog, make sure View|Ignore Unimportant Differences is turned on.
Having separate rules settings for the left and right file is on our wish list for a future version of Beyond Compare.
You might also want to consider using our Data Viewer plug-in. It will allow you to specify columns of text separately for the left and right file. You can download it from: http://www.scootersoftware.com/download.php?c=v2plugins
