I choose two folders for comparison in the Windows Explorer. I choose the compare context menu. How can I have it startup and actually compare the folders, rather than having to select all, then choose compare?
Look at the Folder handling options in Session Settings. Ensure that "Automatically scan subfolders in background" is checked. If you need the compare to be based on contents, look at the Comparison tab and enable content compares. Choose "Also update session defaults" and OK to save your changes.

Note that you can also instruct BC3 to automatically expand subfolders when loading a session in the Folder Handling options under Session Settings (Handling tab).
