For selecting empty folders, would this work for you:
Set to Compare Only Files
Expand All
Select All
Set to Show All
Invert Selection
If not, what workflow are you following where you need to select empty folders? Are you trying to delete them in the source? The destination? During a sync?

Thanks, Christoph. That sums up most of the questions I would have asked, and a few great ideas on what could be happening.
One minor thing to add: when doing an FTP compare, if you set it to Rules-Based, CRC, or Binary, it will have to download the files into a temp directory before running the compare. This can be very slow over an FTP connection. The default is Timestamp/Size, which should only need the directory listing.Leave a comment:

In order to track down the problem in your environment we need some more information:
- What operating system are you using?
- What kind of file systems are involved in the problem (fat32, ntfs, network-share, ...)?
- Can you please make a screenshot of the folder compare that shows the problem, and post in as image or attachment in this forum thread?
- my second problem is, I have a ftp-server and I want to synchronize the content with my local folder. it starts to collect the differences and never ends with this.
One way to figure out the affected folder is the following:
- Open the ftp site in a folder compare.
- Select all desired folders in the top directory.
- Use the right-click context menu and choose "Compare Contents..."
- When you think BC3 is in an endless loop press "Cancel" in order to stop the scanning process.
- Look at the folders now if there is anyone with no value in the "Size" column.
- Dive into that directory with double-click to find out where BC3 couldn't complete the scanning.
- Try to fix any recursive links if possible and you are allowed to (be carefull to not brake functionality in the file system structure).
- how can I mark and delete empty folders there are exists only on the right side?
- does there exists a German version?
I have no overview and influence when the developers will release such a version but I hope for early spring 2009.

yesterday, I installed the new version of bc3. This is a very powerful tool, but I have 2 problems and 2 questions:
- when I compare 2 big folders with many subfolders, bc3 shows me one identically folder in blue on the left and the same folder on the right side. the folder has the same name but is listed not in the same row, they are listed in 2 different rows. first I think, they have different names, but I used F2 and copy the name from the left and renamed the folder on the right side. but nothing changed. Also nothing changed after I refresh with ctrl-F5. there were listet in 2 different rows
