You'll need BC3 Pro to force the alignment.
To manually align a specific folder, right click on it and select "Align with", then select the corresponding zip file.
To align all folders on the left with a corresponding .zip file on the right, select "Session > Session Settings". Go to the Misc tab. For "Alignment Overrides", click New. Enter * as the left file, then *.zip as the right file.

Hi,
Maybe I'm not doing this right, but how would I cause the alignment of these subfolders to the various zip files:
D:\Data <--> E:\Data (As base folders)
(SubFolder) 'My Data 1' <--> 'My Data 1.Zip' (File)
(SubFolder) 'My Data 2' <--> 'My Data 2.Zip' (File)
(SubFolder) 'My Data 3' <--> 'My Data 3.Zip' (File)
(SubFolder) 'My Data...' <--> 'My Data....Zip' (File)
