    I use SyncBackPro for my backups. If the source consists of

    FolderA
    FolderA\FileB.txt
    FolderA\FileC.jpg

    the SyncBackPro produces the following password-protected zip files

    FolderA\FileB.txt.zip
    FolderA\FileC.jpg.zip

    Can I use Beyond Compare to align the zipped files to their unzipped counterparts?

    Our alignment requires files be on the same subdirectory level of the base folder. You would need to set the basefolder to FolderA\ (FileB.txt) <-> FolderA\FileB.txt.zip\ (FileB.txt).

    Is there an option for SyncBackPro to zip the entire directory instead of individual files? If this were instead Backup2013Setp01.zip\FolderA\FileB.txt then you could easily set the base directories to line up and both have a subdirectory of "FolderA\"

    BC3's Copy To Folder command would support an archive like this. You can Copy To a folder, and also give it a "BackupName.zip" destination by typing in the zip name at the end. This will cause BC3 to create the zip destination.
