When you highlight an MP3 file on the left and with the control key highlight another MP3 on the right that is not on the same line, they don't open when you press ENTER.
If you highlight two files on the same side and press ENTER they don't open in the MP3Compare.
If both highlighted files are on the same line, they open in MP3Compare when you press ENTER.
Prior to V3.1 any two MP3 files regardless of where they were, would open with MP3Compare when you highlighted them and pressed ENTER.
For a workaround: After highlighting the two files, press Alt+A ENTER or Right Click, Open.
