Thanks for the email. The issue with your re-created rule is that you used a comma (,) as the file mask separator. You would need to use semi-colon.
*.exe;*.dll
This file format should be included by default. You can revert to the default File Formats list by going to the Help menu -> Support, and click the blue link to Explore your settings folder. Then, close down Beyond Compare 3, and rename the BCFileFormats.xml to BCFileFormats.xml.old. When you restart BC3, it should then have the default list of File Formats, which should include an Executables rule.

Could you email us a copy of your Support package (from the Help menu -> Support; Export) to [email protected] ?
Please also include a link to this forum post.
This will include a variety of information, such as which version you are currently running and your current file format settings.
The Hex Compare is used when we detect a binary file without an associated file format (instead of trying to open it in the Text Compare). From your description, there should have been a Version Viewer file format to begin with, and creating one should also work.

Version Format compare not working
I've installed BC on my new laptop, but I've found the version comparison between DLL's and EXE's isn't working.
Checked in Tools \ File Formats, and there wasn't any comparison using Version Format type
Added a new one with the mask set to ... *.exe,*.dll
Restarted BC ... but still not working :-(
