In BC2, there was no edit in place, so it was easy to change the current compare pane, and then do a Ctrl-S. In BC3, with live editing, this is not quite as easy.
Consider comparing a file, copy difference from left to right using Ctrl-R (the left side is the default selected side), then try to save the change with Ctrl-S... it does nothing becuase the left side has not changed.
Could the Ctrl-S apply to either pane if only one is currently changed? (this is mostly relevant when just using the keyboard)
