explict mark to trigger sync again?

I try to compare two source files (.hta) the beginning and the end of each file has common code that I want to compare/sync
But synchronization is lost because of the middle parts that are different (but some lines are equal)
Is there a way to insert a marker in both file to indicate the start of a section where it should sync

Is the issue that it is not aligning side by side as you expect? Are you able to select the multiple lines on the left, Align With, and then select the multiple lines on the right in the Text Compare session?
