Manual 'Align With' actions not saved

I am comparing two XML files and have to use the manual 'Align With' feature to get the lines to match up. I save the Session but when I reopen it, all of my manual alignments are lost. I am using version 3.3.13. Do later versions of the software save the 'Align With' updates?

Sorry, Beyond Compare 4.3 (current) does not save 'Align With' settings. It is on the feature request list for a future version.
