This is also a windows or a android-problem, because with all programs and the windows explorer are the same problem. But maybe the developer of BC have a solution. For reproducing this you must the MTP Device disconnecting and reconnecting, or watching the date with TotalCommander directly on the Android-Smartphone. Because windows will show a fake-date until the device is not disconnected and reconnected.

BC is a good software, very fast. No other software i know compare folders faster. Text compare i need no often, but its a interesting feature.

SFTP need pro edition and is DOUBLE the price of the standard one.

You might also be able to use an FTP server. Some FTP server software doesn't allow Beyond Compare to preserve timestamps, so behavior will depend on the FTP server you use.
